I recently sent a letter to DEFRA asking how to become a stakeholder with regards to the new MCZ's. This was the reply. Anybody can become a stakeholder and have a say in the location, design and implimentation.

Thank you for your recent email querying how you can become a stakeholder on projects proposing the location of Marine Conservation Zones. This is an excellent time to become involved, as Defra, alongside Natural England and the Joint Nature Conservation Committee (JNCC) are currently establishing the process of designation of Marine Conservation Zones within the English inshore and English and Welsh offshore area.
Whilst the process for engagement with stakeholders at a national and international level is still under discussion, we are currently working on collating a list of interested stakeholders who will be contacted with information about the project and kept abreast of any developments. I have passed on your details to the JNCC and registered you on this list of interested stakeholders. You will therefore receive information about how you can become involved at the national level and, most importantly, feed in information regarding your use of the coastline and marine areas.
We are also starting regional work in south-west England, involving local industries, fishermen and wildlife groups in the project entitled 'Finding Sanctuary'. This is the most advanced of four regional projects that will be established to identify potential Marine Conservation Zones and ensure that all stakeholders have a chance to voice their concerns regarding designations. Such projects will also help us meet the needs of local people, as well as ensuring protection of the marine environment. It would therefore be helpful to hear whether you have specific regional interests within the UK, and if you are looking to become involved in this regional project work, which will be specifically responsible for determining the areas and boundaries for Marine Conservation Zones.
